The game seems like it has a compelling premise, but I couldn't really tell how my actions were affecting the game other than by repelling electrons, and it seemed as if interaction wasn't strictly required. I think indirect control systems need more feedback than this game involves.
On a technical note, I ran this in Chrome on a Macbook pro, and it seemed very jerky.

So I observed the electrons a lot until all the atoms turned grey, then I let them fall out the bottom.
I'm only an engineer though; I should let a scientist interpret the result.
Awesome concept, great job.

Very innovative concept!
Quarkanoid! This is a pretty funny game though it doesn't really have gameplay that I can discern (doesn't bother me :)). A good concept and a good interpretation of the theme.

Interesting take on the theme!

I liked how you handled "observing" electrons, and representing their motion.
More visual feedback (some indication of when, where, & why you're getting points) would significantly improve gameplay, I think.
I couldn't actually get this game to run, it froze my browser every time I tried to run it, im not really sure why. I tried both Chrome and Firefox.
Not bad, but a little bit boring after a while.
Great job on finishing LD! Unfortunately I couldn't figure out what to do, and the instructions didn't help. They told me lots about what was positive and what was negative, but I wasn't able to figure out my goal or objective. As far as I could tell pressing space would turn things grey...I do like the LHC though.
I had the same issue as Julian- Chrome on OSX is glitchy.
Other than that, I didn't have a clue what was going on, and whether what I was doing was actually doing anything at all. I did score 80+ points though... not sure how.
I might potentially have had an aneurysm. Awesome!
